2008 America Starting Issue

hi all,
new here but hoping for some guidance......
so I'm in the process of customizing a 2008 America efi into a bobber, I've deleted the airbox and installed pod filters, deleted the ais and relocated ecu/cdi to a new tray under the seat pan. I have had the bike running fine since the airbox delete etc. Trouble is now when I try to start the bike it won't run for more than a couple of seconds then dies. Turn the key on hear the fuel pump prime, relay clicks, clutch in, side stand up, ignition on press starter ....... nothing. If I repeat the above and hit the starter button immediately it will turn over and fire up but stop after two seconds!! assuming I have disturbed something in the wiring that the ecu isn't happy about but have no idea where to start.
